Moore, Mary K. Young, and Terry D. Lee http://www.elsevier.com/homepage/saa/webjam/access/letters/jam1523.pdf This covers the use of a Perl script to reduce the number of spectra that need to be searched by SEQUEST. It requires Perl to be resident on the computer (prebuilt free from http://www.activestate.com/ or ready to build at other sites) along with the scripts that the authors make available at the City of Hope Web site. It can reduce search times 20-50% for LC/MS runs with hundreds of spectra.
